Associating transcription factor-binding site motifs with target GO terms and target genes
The roles and target genes of many transcription factors (TFs) are still unknown. To predict the roles of TFs, we present a computational method for associating Gene Ontology (GO) terms with TF-binding motifs. The method works by ranking all genes as potential targets of the TF, and reporting GO terms that are significantly associated with highly ranked genes. We also present an approach, where...
متن کاملTranscription factor-DNA binding: beyond binding site motifs.
Sequence-specific transcription factors (TFs) regulate gene expression by binding to cis-regulatory elements in promoter and enhancer DNA. While studies of TF-DNA binding have focused on TFs' intrinsic preferences for primary nucleotide sequence motifs, recent studies have elucidated additional layers of complexity that modulate TF-DNA binding. In this review, we discuss technological developme...
متن کاملTranscription Factor Target Practice
In this issue of Cell, Hallikas et al. (2006) and Wei et al. (2006) describe different ways of identifying direct targets of transcription factors and their corresponding regulatory sequences in the genome. Although still under development, these studies provide an efficient way to decipher regulatory networks.
متن کاملTarget site selection by Tn7: attTn7 transcription and target activity.
The bacterial transposon Tn7 inserts at high frequency into a specific site called attTn7, which is present in the chromosomes of many bacteria. We show here that transcription of a nearby gene, glmS, decreases the frequency of Tn7 insertion into attTn7, thus providing a link between Tn7 transposition and host cell metabolism.
متن کاملGenomic selection identifies vertebrate transcription factor Fezf2 binding sites and target genes.
Identification of transcription factor targets is critical to understanding gene regulatory networks. Here, we uncover transcription factor binding sites and target genes employing systematic evolution of ligands by exponential enrichment (SELEX). Instead of selecting randomly synthesized DNA oligonucleotides as in most SELEX studies, we utilized zebrafish genomic DNA to isolate fragments bound...
